Connectome Resources

The following are other resources which have been developed by the community for sharing information related to C. elegans connectomics.

WormAtlas

A comprehensive resource containing a huge amount of information on C. elegans anatomy and behaviour, including a number of introductory handbooks.

A primary source of information for this resource on individual neurons.

Worm Wiring

WormWiring is a database hosting nematode connectomics data along with tools for its visualisation and analysis. It serves as a central repository for multiple C. elegans connectivity datasets, spanning from White et al. 1986 hermaphrodite data through to the complete hermaphrodite and male connectomes of Cook et al. 2019.

It also includes data from related nematodes such as Pristionchus pacificus.

WormBase

WormBase is a comprehensive resource providing accurate, current information on the genetics, genomics, and biology of C. elegans and related nematodes. It contains information spanning the genomic sequence, genes and their products, gene expression patterns, and neuronal connectivity, making it useful to researchers across many specialities.

WormNeuroAtlas

WormNeuroAtlas is a Python package that combines multimodal C. elegans neural datasets in one place, integrating the neural signal propagation atlas, genome, single-cell transcriptome, neuropeptide/GPCR deorphanization data, anatomical connectome, monoaminergic connectome, and chemical-synapse sign predictions.

It was developed by Francesco Randi, and underpins the functional atlas presented in Randi et al. 2023..

WormBook

WormBook is an open-access, online collection of original, peer-reviewed chapters on the biology of C. elegans and related nematodes, covering nearly every aspect of research, including worm neurobiology and behaviour. It also includes WormMethods, a collection of laboratory methods and protocols, and serves as the text companion to WormBase, with genes, proteins, and cells linked directly to their relevant WormBase pages.

WormWeb

WormWeb is a collection of tools for scientists, especially C. elegans researchers, by Nikhil Bhatla.

NemaNode

NemaNode is an open source software package developed by the Zhen and Samuel Labs and is used to visualise the datasets presented in Witvliet et al. 2021.

parsetrakem2

Parsetrakem2 is software to quantify the pairwise membrane contacts between TrakEM2 segmented processes, as used in Brittin et al. 2021.

Elegance

Elegance is a program designed and used by the Emmons laboratory for rapid annotation of electron micrographs for connectomics (used in Jarrell et al. 2012, Cook et al. 2019 & Cook et al. 2020).

EleganSign

EleganSign is a novel database that predicts the polarities of ionotropic chemical synapses in the neuronal connectome network of the nematode Caenorhabditis elegans. Presented in Fenyves et al. 2020.

WormWideWeb

WormWideWeb contains many whole-brain calcium imaging datasets from freely moving worms. See Atanas et al. 2023.

NemaMod

NemaMod is an application for intuitive and rapid visualisation of neuropeptide connections in C. elegans. The data shown in the app was generated for the paper Ripoll-Sanchez et al. 2023.

FunCoNN (Beta)

FunCoNN is an interactive browser of functional connectivity measurements of C.elegans that is overlaid on top of connectomics data present within NemaNode. The functional data shown in the app was generated for the paper Randi et al. 2023.
